Yes FAB 3000 creates panelized component centroids. The reference really depends on what data you provide FAB 3000. If you have a Centroid File, BOM File, Netlist File or ODB++ -- FAB 3000 can easily extract all the information. If you do not have anything (except a silkscreen layer), you will need to use the silkscreen layer to manually assign the Reference designators.
