Silk is not showing up on top of copper when I select layer order.

Most likely, you have "translucent view" on.  This means that all layers are "see-through".  Turn off translucent view, either: toggle the ''Diamond" tool bar icon to off, or uncheck menu item (View | Translucent).

Note:  Make sure the setting "Draw Current Layer Last" is turned off -- this feature if checked will draw whatever layer is current on top.
