Can we run automation scripts at OS command line? If not, do you have plans for this?

You can start the FAB 3000 executable and pass a location to the Import Matrix file. FAB 3000 will automatically perform all tasks described in the matrix file, including: Importing Files, Perform DFM Checks, Perform Panelization/Venting, Add Objects, and more.
