How are the aperture rules used within the program? Are they referenced when converting GERBER files to other formats, or the other way around?

The aperture rules are only used when importing Gerber files that are not RS-274X format (ie. do not have embedded apertures). All gerbers exported from ACE are RS-274X format, so the apertures are always embedded and will load into any other gerber related software.
